A subdued opening 45 minutes saw Jasmin Kurtic open the scoring for the visitors, giving Atalanta the half-time advantage.
Edin Dzeko equalised almost immediately after the restart - deserved reward for a determined response - but the all-important winner would not follow, as both Daniele De Rossi and Radja Nainggolan hit the woodwork.
The Giallorossi continued to knock on the door deep into injury time, but were thwarted by the resilient defence of Gian Piero Gasperini's side.
The result leaves Roma second in Serie, now eight points behind leaders Juventus with six games remaining.

The Giallorossi are next in action on Monday 24 April, as they travel to face Pescara in Serie A's late game from that matchday.
They then return to the Stadio Olimpico on Sunday 30 April - as they host Lazio in the second league derby of the season.
